Do you mean that the WAV files have other formats or different header?
AFAIK, Novalogic used certain tools to compress WAV (sound files) and DDS (texture files) to save a bit of space on it's PFF files. Compressed Nova files have a header of 'BFC', you can decompress these files with the BFCExtractor tool. You can find this tool here:
