I'm pretty sure that if you leave the msconfig setting unticked all cores present will be used (like an Auto setting)
I think the settings you see are to select individual cores and tun them on and off for testing and it should not really be used in case of incorrect setting or new CPU is installed with a different number of cores or other architecture changes

You'll have better luck setting priority and affinity in the Process manager.
