Yes, the one download handles all three games. Although the program is still called DF2/3 Favorites (I am slowly transitioning all the materials over to simply DF Favorites).
The current 3.0.3 version of favorites will not do auto-messages for TFD. The 3.0.4 will do it but will not be deployed with automatic support for it. It will require some manual setup by the user. We will likely be setting an FAQ to help in getting that part of it going.
